So I just received my cuboid and am using a cubis tank on it. When I attempt to use the internal charging system, it appears to be charging however the 18650 batteries aren't charging. Also the screen flipped and is now upside down. Any ideas?

With the Cuboid off, hold the up and down button at the same time to flip the display. Joyetech recommends using a stand alone charger.
Suggest you read the instructions.
PS: What are you using to charge your batteries by way of the Cuboid?

Though it doesn't state it in the manual, I'd be surprised if the USB charging was even at .5 amps.

I'm using an Xtar VC2 w/2 LG HE4 2500mah's, and this .5A charger takes quite a while to charge them.

Thanks - I am new to using external batteries. I intend to get a separate charger and spare batteries as well (The kit I got had 2 18650s included). I know Joyetech recommends using an external charger, but I figured to get started I would use the internal charging system. I am using the USB via a wall socket.

Looks like now you know why Joyetech recommends using an external charger. Oh well!

Yea, that's why I switched over to a Efest Luc4, can be set to .5A/1A/2A.
The Cuboid is my work desk mod, so slow cooking the alternating sets of batteries while working isn't a big deal. I bought it more for the battery checking functions for a lot of older batteries I have accumulated over the years for mods and other usage items.
